Understanding Accuracy in SMRT Sequencing
نویسنده
چکیده
Introduction Single Molecule, Real-Time (SMRT) DNA sequencing achieves highly accurate sequencing results, exceeding 99.999% (Q50) accuracy, regardless of the DNA's sequence context or GC content. This is possible because SMRT Sequencing excels in all three categories that are relevant when considering accuracy in DNA sequencing: 1. Consensus accuracy 2. Sequence context bias 3. Mappability of sequence reads This paper details how SMRT Sequencing performs in each of these three areas, and compares its performance to other sequencing technologies.

Quality Control of the Traditional Patent Medicine Yimu Wan Based on SMRT Sequencing and DNA Barcoding
Substandard traditional patent medicines may lead to global safety-related issues. Protecting consumers from the health risks associated with the integrity and authenticity of herbal preparations is of great concern. Of particular concern is quality control for traditional patent medicines. Here, we establish an effective approach for verifying the biological composition of traditional patent m...
متن کاملMultiplexed highly-accurate DNA sequencing of closely-related HIV-1 variants using continuous long reads from single molecule, real-time sequencing.
Single Molecule, Real-Time (SMRT) Sequencing (Pacific Biosciences, Menlo Park, CA, USA) provides the longest continuous DNA sequencing reads currently available. However, the relatively high error rate in the raw read data requires novel analysis methods to deconvolute sequences derived from complex samples. Here, we present a workflow of novel computer algorithms able to reconstruct viral vari...
متن کاملSmooth q-Gram, and Its Applications to Detection of Overlaps among Long, Error-Prone Sequencing Reads
We propose smooth q-gram, the rst variant of q-gram that captures q-gram pair within a small edit distance. We apply smooth q-gram to the problem of detecting overlapping pairs of error-prone reads produced by single molecule real time sequencing (SMRT), which is the rst and most critical step of the de novo fragment assembly of SMRT reads. We have implemented and tested our algorithm on a se...
متن کاملproovread: large-scale high-accuracy PacBio correction through iterative short read consensus
MOTIVATION Today, the base code of DNA is mostly determined through sequencing by synthesis as provided by the Illumina sequencers. Although highly accurate, resulting reads are short, making their analyses challenging. Recently, a new technology, single molecule real-time (SMRT) sequencing, was developed that could address these challenges, as it generates reads of several thousand bases. But,...
متن کاملSMRT Sequencing for Parallel Analysis of Multiple Targets and Accurate SNP Phasing
Single-molecule real-time (SMRT) sequencing generates much longer reads than other widely used next-generation (next-gen) sequencing methods, but its application to whole genome/exome analysis has been limited. Here, we describe the use of SMRT sequencing coupled with barcoding to simultaneously analyze one or a small number of genomic targets derived from multiple sources. In the budding yeast...
